Shopify sales not matching QuickBooks since the connector change?

Intuit moved every Shopify store to a new QuickBooks Online connector in 2026. Many books now have missing orders, duplicates, generic “Shopify sales item” lines or the wrong tax rate. Answer ten quick questions to see what's likely wrong in yours and exactly where to look.

1. Did your store move to the new Shopify connector in QuickBooks Online in 2026?You'd have seen a migration banner, or your old OneSaas connection stopped working.
2. Does last month's Shopify sales total match the income QuickBooks shows for the same month?Compare Shopify Analytics → Total sales with your QuickBooks profit and loss report.
3. Do order lines in QuickBooks show as a generic “Shopify sales item” instead of your products?Open a few recent sales receipts and look at the product column.
4. Have you spotted duplicate sales receipts, invoices or invoice numbers?Sort recent sales by number or date and look for repeats.
5. Do your Shopify payouts match the deposits in your QuickBooks bank feed?Pick last month's payouts and find each one in the bank feed.
6. Is sales tax or VAT posting at the right rate on every line?Zero-rated or exempt products posting at the standard rate is a common problem.
7. Do you need orders recorded as invoices (for example trade or wholesale customers)?Since September 2026 the connector decides invoice vs sales receipt for you.
8. Are new customers being created in QuickBooks, rather than one generic “Shopify Customer”?Check the customer list for recent buyers.
9. Do you sell in more than one currency?Multi-currency payouts are a known weak spot of the new connector.
10. Do you or your bookkeeper spend more than an hour a week fixing the sync?Matching, editing or re-entering transactions by hand.
